Interior of the plant cells and leaf surface is one of the extreme environments, where fungi can live. For better understanding of the relationship between the plant and fungi, we joined the European association COST FA1103: Endophytic microorganisms in biotechnology and agriculture. Analysis and identification of the microbial community in/on the plants allows better understanding of the relationship between plants and their colonisers. With this aim we analysed potato leaf microbiota, where we used two different approaches - classical growing on media and next generation sequencing tehnology. This knowledge can be used in search for alternative methods for plant protection against plant pathogens and pests and in search for alternative sources of fertilisation. Use of natural products will help to bring the use of pesticides and chemical fertilisers to a minimum and allow better and more ecological farming, which is the priority in European farming strategy.
